Well after a summer of sailing the coast of B.C. I am back and have discovered why some people were having problems running my conversion (mp4aac-6ch to mkvac3-6ch). The cause of the error was that your computer must have mkvtoolnix installed. Not only that but it seems newer versions of mkvtoolnix actually crash the WDTV and force a power off reboot.
I am testing for the best way to install my MP4toMKV conversion utility and will repost to my website soon.

I was having the same problems so I wrote this routine with visual basic. Its just a GUI for mp4box faad aften and mkvmerge.
It first extracts the .h264 and .aac. Then converts the aac to wav then ac3 and muxes it back into an MKV.
I have tested it but am sure that there is a 100 different ways of making it fail..
Extract the rar contents to a folder on C:\. MP4toMKV tests to make sure all the needed files are present when it starts, just so you know.
The MP4 can be anywhere else it seems, I was told that J drive doesn't work but not so sure.
When it works it works great, its fast maybe 188 seconds for Casablanca on my computer, and there is no messy DOS stuff. Some of the programs out there you just end up with stereo .ac3 this is the real DD 5.1.

Remember if you don't like it, you are still getting your moneys worth, if you like it bonus.. let me know. my email is in the help

Thanks for your sharing, it is really nice post.
And i have found another good way to deal with this problem. This video tool can run on all the windows os. And i tried it on my vista. it is easy to use. i just need to add the mp4 file and choose output format as mkv and set the audio information as AC3 5.1, then i can get a mkv file with AC 5.1. It also works great.
